Proteomics has emerged as a powerful application of mass spectrometry. Consequently, expert bioinformatic methods and tools were established to process the data sets produced by modern experiments. The rich bioinformatic environment available for the proteomics community enabled the generation of new knowledge on the proteome at an unprecedented speed. However, the large palette of methods and tools available can easily become overwhelming. This chapter aims to provide a general introduction to the proteomics bioinformatics field. Without going into details and discussing tools specifically, the major steps of a proteomics bioinformatics workflow are introduced, and the main analytical challenges and solutions are discussed.
